Lightning is clearly the main villain of the Final Fantasy XIII saga. In XIII she was working with Barthandelus behind the scenes by:
"Refusing" to believe that Serah was a l'Cie. She knew Serah was a l'Cie, but she needed Serah to crystallise in order for Barthandelus to use Serah as "bait" which would prompt Lightning to chase him across the world.
Seeking out and attacking the very same Fal'Cie that turned her sister into a l'Cie. This way she could have all the heroes turned into Barthandelus' l'Cie pawns but at the same time seeming like just as much a victim as the rest of them.
Luring Hope, the youngest and most naive, to the dark side, which backfired so she had to act out-of-character and hug him to avoid suspicion... as if Lightning would actually hug him.
Attempting to have Snow killed in the process as his attempts at rescuing Serah were a threat to Lightning's plan: if he succeeded in rescuing Serah, there would be no reason for Lightning to make it to Orphan's Cradle and destroy Cocoon.
Ensuring Sazh and Vanille would go their separate ways and be captured by PSICOM forces, prompting the heroes to make their way to the Palamecia where Barthandelus was waiting.
Actively following Barthandelus' orders, albeit under the impression that he was "manipulating" them. Perfect example: Barthandelus wants them to kill Orphan. She refuses, goes to Orphan's Cradle anyway and then kills Orphan, prompting the destuction of Cocoon.
If Barthandelus could really just make a new set of l'Cie that would follow his orders like he threatened to before the final battle, why didn't he do it much earlier? Because the truth was he had already struck a deal with Lightning. She helps him destroy Cocoon and open Etro's Gate, and in return she'll be granted eternal life. The premature death of her family instilled a deep-seated fear of mortality in the young Claire Farron, and she looked to the Gods to ease her worries. Barthandelus was the one who answered. But Barthandelus was only phase 1 in her plan for immortality... he gave her the opportunity in XIII, and in XIII-2 she had to seize it.
After opening the gate to Valhalla, Lightning entered through and became Etro's champion... so why is it that she was unable to defeat Caius Ballad? Wouldn't the bodyguard to the Gods be given enough power to repel any potential threat? Clearly she allowed Caius to win because he was the key to killing Etro and ensuring eternal youth. But immortality was still out of reach. Lightning promised Serah that she would join her sister in the final battle with Caius, though this was a lie. Instead she made her way to Etro's Throne where she went into crystal stasis and waited for Noel to kill Caius - and by extension, for the heart of Etro to be destroyed, killing the Goddess in the process. Lightning planned to become the next Etro, the Goddess of life and death, where she would finally be immortal. Which is where XIII-3 comes into play. I predict we'll see Lightning's final phase of her evil plan where she becomes Etro. We already know that she has "power beyond the gods" and presumably is fated to bring about the apocalypse (the point of the game is to prevent that from happening).
